If you've already entered a transaction for a Bill that hasn't been paid yet, then first click the "record" link next to the bill. Then at the top you'll see a link titled "pay with existing transaction". This will mark the bill paid but ensure that it doesnt get paid twice. For bills that change, first enter an estimated amount then you can change that amount on a per month basis from the My Bills page by clicking on the bill amount link. This will automatically get carried over to your budget. You can then record a transaction against that bill with the updated amount.

bills that fluctuate
My heating/water/cell phones/hydro bills fluctuate. I have $150 set up in the budget, but then each month it's going red when the bill is over that amount. Then when I go in to record it as paid and I put in the actual amount I paid it's changing the budgeted amount. How do I set it up when the payment is different each month?
Also how do I record it properly? I'm confused about that. If I enter it as a transaction on the right it isn't shown as paid in the 'my bills' section and when I click 'record' there I get into the changing amounts and duplications
