Thanks to the suggestion on filtering your budget by Account, this should resolve this dilemma once implemented.

Double Dipping Your Budget
One issue that has come up is the possibility of double recording your expenses in your budget. The issue is that if you select a category for a purchase made on a credit card, and then select another expense category when transferring funds from your checking to your credit card, you are essentially double dipping your expenses. If your money only reflects money going in and out of your Money Accounts, then your credit card purchases will give you an inaccurate reading of how much is left from your income-expenses section. To resolve this, we were thinking of adding in a new category type called Credit Card Expense. You can then filter your budget Summary Totals by Income-Expenses, Income-Credit Expenses, or Income - All Expenses. Before implementing this however, we wanted to see if anyone has any additional input on how we can make this easy to understand.
