On the My Budget page, if you click the budget amount, you will be taken to a reallocation page where you can update the budget amount on a monthly basis. Just enter an average for the starting amount or create an Income item on the My Income page with an estimated amount.

When updating a budget category, you can move it to a new category or create a new one by clicking the sub-category link. Then on the My Bills page, you'll need to create a Bill and select existing category from the dropdown list. Alternatively, you can start from the My Bills page to create the sub-category for you, then click My Budget to update the main category that Bill belongs to. Please let us know if this helps.

I tried setting mine up this way, but the problem is that when you create the paycheck as a category with the bills as the sub-categories, it does not list your bills under "My Bills"! Is there a way to fix this without making 2 separate bills for the same bill? Does that make sense?

Yes. We've tried to make the My Budget page flexable enough to customize it the way you see fit. Forgive me if I misunderstood the question, but you can categorize your Budget items so it would look something like this:
Category: Paycheck 1(Bills)
subcategory: cable
subcategory: water
subcategory: rent
Category: Paycheck 2 (Bills)
subcategory: cell phone
subcategory: sewer
subcategory: garbage
