Correct. A deposit is also registered as a Transaction. From the New Transaction menu, notice there's a drop-down titled "Withdrawal". Click that and you can change it to "Deposit".

You would just create a deposit transaction from the New Transaction Toolbar to the right. All transactions must however be linked to an account. If this is a Cash purchase, you'll see a Cash account from the drop-down list. The category drop-down consists of both budgeting and non-budgeted categories. If you'd like to tie this purchase to a category but not store it in your budget, you can create a new category by selecting the Category drop-down and choosing Add Category
